well IMHO they did but they expected that to happen at a more local level and didn't want it to be an issue of national policy (note that there were established state churches up until the 1830s and official govt support for religion even later than that). and you know, there were different religious denominations and whatnot, and the founders didn't want the feds picking sides and elevating one church above another. that was the original purpose of the establishment clause imho - wasn't about keeping all govt out of religion but keeping the feds neutral.
