Assuming bunker is adequately provisioned, there's not really any upside to killing your boss. What are you gonna do, chill alone in a bunker and make taxidermy out of him so you have someone to talk to while you wait for the radiation to clear or whatever? You're not some Mad Max zombie savage out there mounting heads on pikes - you're a well-paid dude who flew on a private jet to a sweet bunker right at the beginning of shit hitting the fan.
I guess if you're worried about this, you train only yourself as the guy who knows how to make the air, light and water systems work and hire strong but rational morons who are hopeless to solve any engineering problem without you. Or build a switch that shuts everything down upon your demise.
Bigger concern is that they leave and take their chances in the hellscape, leaving you as a defenseless lonely dork in a bunker. In some scenarios the promise that you will pay them more money to stay declines to a pretty low value, and they might have different views on risk and desirability of transitioning from easy security job where you fly around and fuck a lot of sluts to indefinite guard duty in the middle of nowhere.
