The original versions of the games in Japan were unambiguous with their references to IFNB. However, as Americans, we believed that these games told a fairly unremarkable story: a young boy goes from town to town capturing little monsters and fighting local adversaries, climbing the ranks in the Pokemon trainer world, eventually hoping to become world champion. In order to understand why the IFNB components of these games were removed from the American versions (or simply not recognized by the American public at all), it is important to understand a few facts about the Japanese IFNB scene and how it was depicted in the Pokemon games.
First and foremost is the name of the games themselves. "Pokemon," the famous name of the franchise, is generally believed by Americans to be a portmanteau of "Pocket" and "Monsters." This misconception can be traced back to the original gaming events where the first Pokemon game was presented to the American press. Game Freak staff were explicitly instructed to spread the "Pocket Monsters" rumor in an effort to disguise the IFNB themes in the game, believing that they would be unable to sell a video game featuring ABSURDLY RIPPED FUCK-BEHEMOTHS to little children in puritan AmeriKKKa. In truth, the correct translation of the title should have been "Pocket MAN," or rather "Pocket BOY," both of which are common nicknames for training twinks in Japan (this is derived from the fact that a 300-lb IFNB SAVAGE with a footlong TESTOSTERONE HOSE needs to keep a BITCHBOI close at hand at all times - in his "pocket," as it were). The simple shift in naming from Pokeboy to Pokemon was enough to throw American audiences off the scent.
Next is the concept of body mods on the Japanese INFB scene. This is very different from the American scene, where MUSCLE GODS tend to like their stim twinks neatly shaved with lean, supple features. On the Japanese IFNB scene, the most GRANITE-ARMED HULKS are into body-modding their stim twinks both for optimal performance, and for a customized look. Extreme body piercings, tattoos, scarification, you name it. Twinks with major mods are highly prized. The most dedicated twinks get bizarre implants, and sometimes even remove or modify their limbs. It is not uncommon for twinks on the Tokyo IFNB scene to have webbed hands, beaks, wings, fins, or other animal-like features. And, in the same way that American street racers compete with pink slips on the line, Japanese IFNB studs often challenge each other to pose-offs, where the winner takes the loser's most prized twink. Elite IFNB hulks who have been in the game for years and won hundreds of competitions typically have an enormous harem of heavily-modded training twinks. This is common knowledge in Japan, so when the Japanese public encountered the Pokemon series, which features a protagonist moving from gym to gym and collecting creatures with a wide variety of animal-shaped bodies, the reference was easily understood. Of course, Game Freak knew that this would be completely lost in translation for American audiences, so some degree of alteration for the American version was required.
Next is the common practice among Japanese IFNB bros known as "catching." This is when up-and-cumming IFNB bros go trolling through their local cities looking for potential twinks to build up their harem. Much like American pimps, the Japanese IFNB bros use their own twinks to recruit new potential twinks, by force if necessary. A target twink will often put up a great deal of resistance, even when recruited by a ridiculously JACKED-UP MUSCLE MUTANT. When a potential twink refuses an offer, the stud's loyal twinks will spring into action and physically subdue the target, so that he can be captured and added to the stud's twink-harem. In response to the very real threat that they might be involuntarily recruited as a fucktoy, Japanese men of slight stature will often run and hide if they see a known IFNB stud walking down the street. Thus, it is common practice for IFNB studs to ROOT AROUND in the tall grass and bushes in local parks or suburban areas, looking for quivering, wispy men who might make adequate stim twinks. So, again, the Japanese public immediately understood the concepts that Game Freak invoked when it sent the Pokemon player into the wild to capture new twinks, and Americans remained oblivious.
Last is the controversial Japanese practice of twinkfighting, which is when buff GYM LORDS fight their twinks against one another for sport. The popularity of cockfighting and martial arts competitions in Asia created fertile ground for this practice. Nude bodybuilding was brought to Japan by Lance "Baby-arm" Bullock in the mid-70's (side note: IFNB historians will remember that "Baby-arm" Bullock famously debuted his trademark "TWINK KRUSHER" pose at SummerStim '85 in Madison Square Garden, winning him the '85 Colossus Crown, and hospitalizing his top twink for seven months). By the early 80's many studs on the Japanese IFNB scene began developing sizable twink harems, and inevitably began fighting them against each other for entertainment. In order to soften the edges and bring twinkfighting into the mainstream, many promoters turned the events into family-friendly spectacles, which included rides, games, and even twink beauty pageants. Although these competitions have been the subject of controversy, their appeal is widespread, particularly in Japan. Once again, the core component of Pokemon gameplay - twinkfighting - was simply not understood or recognized by American audiences.
In the end, disguising the direct references to IFNB in the Pokemon game series was mostly a matter of changing a few names. For example, "Team JizzRocket" and "Team ManMagma" became simply "Team Rocket" and "Team Magma." One release titled "Pokemon Diamond-Hard" was retitled "Pokemon Diamond." The many in-game "Hakaru's SpunkBar" locations (where the player rests his twinks and stocks up on several liters of life-sustaining TITAN SPUNK) were renamed as unassuming "Pokemon Centers" - though the recognizable Hakaru's "reddened ball" logo remained intact. These are just a few examples, but changing these minor details was sufficient to disguise the true nature of the games. Understanding these cultural references allows Americans to see the truth: that the Pokemon games cast the player as a young upstart IFNB stud traveling from gym to gym trying to challenge each resident MUSCLE KING to a pose-off, during which they dogfight their training twinks. As the player defeats the most alpha stud each gym has to offer, he gains increased notariety throughout the regional IFNB scene. Eventually, he aspires to climb the IFNB ranks and POUND the world's the most elite studs into submission and become world IFNB champion.
It's a pretty cool story, it's too bad they had to change it to sell the games here.

It's also an amusing story on how Pikachu came to be the character we know today.
Pikachu was based on the controversial training twink Katashi Fukui, who was known for giving his opponents a GERBIL JOLT by shoving small rodents up their GAPEHOLES. The vicissitudes of Japanese-English translation, along with the sad realities of American obscenity laws, meant that Katashi Fukui, who would SHOCK twinks with his rodents and then squeeze the twink's asscheeks together to hold it in became Pikachu, an electric rodent who squeezes his cheeks to shock his enemies.
